I think our main problem is the tendency toward a "bend but don't break" philosophy. We like to keep two safeties deep - although they do come up hard when they read run. I think a better thing to try first - without a wholesale change in personnel - is simply to play one safety deep and bring the other - Stafford - up closer, thinking run first. Play Cover 1 (one safety playing center field) until they prove they can beat you over the top a couple times.
Our biggest problem, IMHO, is that we get too spread out against the spread. Cover two over the top with at least three CBs on the field and only one LB in the box. Five lineman to block five defenders with two running options is a numbers game we're bound to lose.
Keep the regular down four plus two LBs so you have six in the box. Assuming there are at least three WRs, three corners play man-to-man with Cover 1 over the top. You'd have to play with the alignment of your 11th defender (Stafford) and one LB depending on who their 11th player is - second RB, TE or WR. A second RB or TE makes it pretty easy to bring more defenders closer to the box. A fourth WR is tougher but you've got to give somewhere. One way or another, Stafford would be lined up just outside the box - ready to attack the zone read but probably having to pick up some pass coverage on a straight drop-back.
