Is there a rule that they have to be clean shaven? I have never seen one with a beard.

Good point. Refs with mustaches are fairly common. Can't recall seeing one with a beard though. I would seriously doubt if there's a restriction though. Probly just custom. But who knows?

I don't think many in the Hipster crowd are aspiring to be football officials. I think that's what is causing the lack of bearded football officials.

I don't believe so but I think most do it to have the professional business look. I officiate all my Friday night games with a goatee and sideburns. I don't like nor do I look good as a baby face.
